In short Honda diagnostic tool reads the key codes from the immobilizer unit around the ignition barrel and writes them to the ECU. The transponder codes in the keys must match the codes in the immobilizer and match the codes in the ECU for the car to start

The ring that goes around the key is called the immobilizer. The keys are coded to the immobilizer and the immobilizer is coded to the ECU. If you replaced the immobilizer than you need to take it to the dealer so they can reprogram the Keys, ECU and immobilizer.

While some scan tools like the Launch and Autel can add/delete keys, replace immobilizer and replace the ECU they all require the security light to be out in order to enter programming mode.

If the security light is flashing and you don't have any working keys, than you need to go to the dealer or a locksmith that has access to honda's service express/Security Professionals access.

See: https://techinfo.honda.com/rjanisis/logon.aspx and look at the Security Professionals section.
