I thought I had a clutch fork jammed under a bearing. But, it seems it may be the linkage an bushings on the shifter. How do i diagnose this properly?

I'd start by checking the cables from the shifter. R/L and U/D have different cables. You should see the movement on the transmission side. Next step would be to check the clutch slave cylinder and verify the clutch is working.
Are you able to shift gears when the engine is off?

IDK but Thewrai6th is on it. Mine like many others had a finicky shift into 3rd. Bleed out the clutch, problem gone! No real money, just a bit of time...
