I think you may have something else going on. The only place water can enter from would be the intake tube that sits next to the grill. It would be a miniscule amount though, not nearly enough to cause any issues.
Stock intake Sucking up water
Hi, I need some help trying to figure out why my car would still bog even with the stock intake installed. I don't know where water could be getting into. I rei-nstalled my stock air intake recently due to the heavy rain we've been getting here in So Cal Ventura area.

I doubt it's the way the tube is angled (towards the battery). Where else could water enter?
Unless you have no fender liner and giant holes in the intake box, that it literally the only spot that water can enter from.
Nope, everything is there, nothing done to the stock intake box either.
